Summary:
I will never buy a Volkswagen AGAIN!
Faults:
I purchased my car in November 2007, and after one month it would not go into 4th gear, and the panel where your speedometer and odometer are went out as well as the radio.
I took it to a Volkswagen dealer, because they are the only ones who can diagnose it correctly, and they couldn't find the problem. They replaced the electrical wiring as well as the computer in the transmission, and still could not fix it.
We then took it to a transmission specialist who rebuilt it. After 2 months in the Volkswagen shop I could drive it again. 1 month after I had it back, the speedometer went out and I took it back to Volkswagen. They said it was the vehicle speed gear and replaced it.
Now the speedometer works, but my car won't go into 4th again, and they are telling me since they didn't test drive it before they replaced the gear, that they can't prove it was working fine because tearing out the transmission. IRATE!
Would you buy another car from this manufacturer? No

The clunking noise you hear shifting into first gear is a problem on every manual transmission generation 3 (mk3) and generation 4 (mk4) TDI.
Good news is you can easily prevent that from happening. Always, always put the shifter into the position for second gear prior to shifting into first; it takes some time to train yourself to do this, but you'll never hear that noise again. Cheers!
